I have had this problem in the past, but now it's come back and it's extra annoying because I need it to work for my art project :S
basically, the colours play back wrong in every media player. When I edit properties in gstreamer-properties, only a couple give the right colour output when I press test, but they don't work anywhere else. This happens when I convert the videos to different formats as well - the colours are fine in .avi, but the files are massive. I need to convert/compress them to mpeg or mov, but then the colours fail. I've installed every combination of plugins I can think of, and none of them are playing nicely :(
