I just tried evernote under wine and it seems to work fine. The interfaces has some issues but it looks like the functionality is there. I know alot of people were looking for Onenote alternative and this one is a good free alternative in my opinion.
Did you have to do anything special in Wine to make it work like registering any DLLs as native? Do the clip selection and clip screenshot hotkeys work?
I use Zotero, a plug in for Mozilla. I did my last semester using it full time and found it to be great. You can suck citations straight from Firefox but can add all sorts of other info - references for books, interviews, all sorts.

I know another possible alternative to Onenote. Pinoteo (www.pinoteo.com) is free digital board software. It's very easy and can be quite useful. Unfortunately right now it doesn't have version for Ubuntu, but it'll be soon.

Not much point posting if there is not a Linux option. Not really another alternative if it doesn't work on Ubuntu. ;)

Cool. You can just add it to Firefox through Tools->Add-ons and do a search, install. It has covered all my uni needs for the last three and a half years with flying colours and the new version has even more capabilities.

Evernote fails for me too (with WINE, PLayonliux, etc), I'm still looking an alternative. I'm not sure Zotero is really a viable option either.
I wish evernote just made a linux version... I have seen some people say Tomboy is an alternative, so I guess I may just try that. The biggest thing for me though is I want to snyc things between home/ work computers, and maybe even a laptop/ travelling machine too... I know Evernote does this, but lately it just doesn't seem to work on Ubuntu Precise / Unity.
