Yes, I've had that problem, especially with songs that I imported while in Ubuntu. Ext3 allows filename characters that NTFS does not.
Maybe someone's come up with a utitily for this, but all I could do was boot into a live Linux CD and change the names of the files to exclude illegal NTFS characters. It sounds like you know which files those might be, so it shouldn't be too difficult.
