Just upgrade to Thunderbird 3.0.4 and all my accounts/settings are gone, even trying restoring ~/.mozilla-thunderbird and nothing......

Thunderbird doesn't use ~/.mozilla-thunderbird, everything has moved to ~/.thunderbird, when you updated, it should have moved everything for you. Try copying to contents of the old directory to the new directory.
