Just an update. I managed to get hi-res textures to work.
You need to edit your /home/<username>/.config/mupen64plus/mupen64plus.cfg file to enable high-res textures.

If you are having problems copy&paste the entire [Video-Rice] section. These are probably not optimal settings but you can play around with them, there are some guides out there.
Download the textures you want and extract them to /home/<username>/.local/share/mupen64plus/hires_texture/
You have to make sure the texture folder name is IDENTICAL to that of the actual ROM. In order to get the correct rom name start the game from the cli,

So if you have hi-res textures for Legend of Zelda Occarina of Time the folder they reside in will be named,

I prefer the Glide64 plugin but Rice is working ok. If I figure out how to get high-res textures to work with Glide64 I will update this thread.
